It’s more of a case of that the anime does not closely follow the manga, so what’s considered canon in DM is hard to figure out because it’s all over the damn place. It’s very inconsistent.
The major filler arcs like the Virtual World, Doma, and Grand Championship are non-canon of course, but there’s also the issue that the anime does certain scenes or episodes differently, one reason being since DM picked up right up at Duelist Kingdom. (Unless you add the first anime series known as Season 0, which also did things different from the manga.) For example, Kaiba never came to the world of the Pharaoh’s memories in this arc in the manga. So this scene? Never happened in the manga. Also Ryou Bakura goes with Yugi and company to Duelist Kingdom right off the bat and isn’t being a mysterious stalker like he was introduced in the anime due to the fact that he was already introduced earlier in the manga and they had that battle against Yami Bakura via Monster World instead of a duel.
However, you are correct about Kaiba having a massive amount of character development throughout the series. (Still, having character development doesn’t necessarily mean that he stops being a jerk.) Gotta love Seto Kaiba.
